Microsoft said in its October 29, 2026 announcement that BioEmu2 was available in public preview through its research GitHub repository. The company describes the research model as a tool for understanding biomolecular structure, dynamics and function: the shapes biological molecules take, how they move and what they do.
Developed by the Microsoft Research AI for Science team, BioEmu2 builds on Biomolecular Emulator, a model designed to help scientists understand how proteins work. Microsoft announced the open-source release of BioEmu-1 on 20 February 2025.
The preview provides source code and model checkpoints—the saved settings learned during training—along with documentation, tutorials and runnable Python examples. Microsoft releases BioEmu2 under the MIT License; separate third-party notices identify adapted components and their licences.
Microsoft says BioEmu2 takes molecular composition or sequences as input and generates ensembles: collections of plausible three-dimensional structures showing individual atoms. Supported systems include proteins, complexes made of multiple molecular chains, nucleic acids and ligands—molecules bound to other molecules.
The repository offers command-line and Python workflows to predict folded structures, sample possible shapes at equilibrium and generate sequences of structures representing movement through time.
Microsoft explains that proteins are flexible, so a single predicted structure captures only one possible shape. Studying the different shapes a protein can adopt can help researchers understand how it works.

Microsoft’s installation instructions require Linux and an NVIDIA graphics processing unit, or GPU. macOS and Windows are not supported. The notebook-style examples also require network access.
The instructions support Python 3.12, 3.13 and 3.14. Microsoft says it evaluated benchmark results with Python 3.12; Python 3.13 and 3.14 passed its software tests but were not evaluated for benchmark results.
Microsoft says generated structures are computational hypotheses, not experimentally validated measurements. Researchers should assess them through appropriate computational or experimental validation before using them to inform further research. The model is not intended or validated for diagnosis, treatment, dosing or other patient-care decisions.
BioEmu2 does not generate molecular sequences or predict binding affinity—how strongly molecules bind to each other. Microsoft also excludes designing new small molecules from its intended and validated uses, and does not recommend commercial or real-world applications without further testing and development.
Microsoft describes medication research as a potential application: understanding protein function could help scientists develop medicines that enhance beneficial protein activity or prevent harmful activity. Researchers can begin exploring the preview through the installation guide, tutorials and examples in the BioEmu2 repository.
